Ok so an example is just better to use:

let's say I have an app(myapp.exe)(placed into /apps)
and I use an FTP to upload it to mydomain.com
and I type in 'mydomain.com/apps/myapp.exe' will it load my application or will it result in something else?

I'm not sure, but I think it will just be a download link of myapp.exe.  If you want to run an app, you need to have it on a webpage of some sort.

People can probably set their browsers to automatically open .exe files, but 99.999999999999% of people in the world do not, due to the obvious security threat.

It will just result in a dialog bog asking the user to run or save. Either way, it needs downloaded first. If they choose "Run", it will just download to a temporary directory.
I am done scripting for RMXP. I will likely not offer support for even my own scripts anymore, but feel free to ask on the forum, there are plenty of other talented scripters that can help you.
